Can I configure the USB and PCIe, what about the ethernet?

Yes, the USB and PCIe interfaces can be customized by the user using his or her own IP cores/modules programmed into FPGA chips. It is also possible to add Ethernet functionality for prototyping purposes using a dedicated HES7 daughter board with the Ethernet PHY blocks and connectors included. Another option is to use a customer in-house made daughter card supporting the HES-7 daughter board connector, or use our interface card to connect the customer Ethernet board.
